When I hold a mouse button down on another (non-SDL) window, then move the
mouse over an SDL window and releasing the mouse button there, then the
application does not receive an SDL_ACTIVEEVENT with state SDL_APPMOUSEFOCUS
and gain 1.
Furthermore, SDL_GetAppState() reports the application not having mouse focus
until moving the mouse out of the window and back in again.

Unfortunately the audio and cdrom systems do not build at all, and if you
disable those, SDL still fails to link with these errors:

Instead of the GNOME screensaver respecting the MIT-SCREEN-SAVER extension
and registering for the screensaver idle event, it uses a completely different
control mechanism. Our alternatives are to use dbus (very complicated) or
this really painful hack.

If there are other mice, they should show up in the device list, and
we want to report events from those devices instead of the core events.
However, if XInput isn't supported or we can't find other mice in the
device list, we'll add the core pointer and interpret normal mouse events.

One or two things got moved around, but largely this is hooked up correctly
in the Unix configure system now: it can be dynamically loaded and fallback
gracefully if not available, or libXi can be directly linked to libSDL.
XInput support can be --disable'd from the configure script, too (defaults to
enabled).
Please note that while the framework is in place to gracefully fallback, the
current state of the source requires XInput. We'll need to adjust a few
things still to correct this.

I added some more trace code to SDL_x11events.c
In SDL_X11opengl.c I modified SDL_GL_GetSwapInterval() so that it returns a pretty good value even if you have the SGI swap extension instead of the MESA swap
extension. I just saved the value you set and return it too you.

If your mouse cursor is not within the SDL frame and you warp the mouse, you
get an enter notify, not a motion notify.
Therefore, SDL does not update its internal mouse state.
What's about calling SDL_PrivateMouseMotion even when getting an EnterNotify?
